It doesn't need a core. It has several. SkyNet controlled civilian and
MILITARY computers. The military would have protected their computers. 

Also, in the world of T3 there is nothing that sets up the idea that a
nuclear weapon will cause an EMP. They just don't exist in this world.
So there is no problem. 

Remember that science is somewhat flexible in movies. That is how we
have the Hulk, Spiderman , time travel etc despite the fact that in the
current world, known of these things would be probable or possible
